When it comes to programming workouts, many CrossFit affiliates make up their own WOD while others choose to follow the main site WOD. Does it make a difference to you?

If I end up on the floor on my back gasping for air after a workout, then it doesn't matter what the WOD is. Well, I guess I get like that even if you have us walk around the building. :-)
I like the site wods, when you look at other sites wods they look interesting. I guess throwing in a non-site wod in there once in a blue moon would be ok
I don't mind a mix of main site WOD's and made up ones. The made up ones could be during the rest days.
I like following the main site WoDs. There are a number of resources that are helpful when using them. One can read comments on the main site, as well as BrandX, and other affiliate sites. It reinforces the notion of a Crossfit community.
On the other hand there are times when the main site are not appropriate. For example running when the weather isn't clement. Or if the WoD focuses on a movement the individual cannot perform due to injury or difficulty. In those cases, I've personally been very happy to do an alternate WoD.
Lastly, the main site WoDs have a certain quality that's hard to define. I've never read a full explanation of how the WoDs are selected. Although there is a random element to the selection, there seems to be some subtle patterns. Certain WoDs come up more regularly, and most WoDs come back around soon enough for you to remember the last time you did them.
oh forgot to mention, just when my hands are healed up 120 pull ups today! Crap! I am going to try to figure out a way to do the pull ups using the rings and a band.
